Having one or two annotations in your movie isn't a negative issue, it can actually be interesting or informative. The issue comes in when you yourself have a screen full of annotations, or you've an annotation pop up every several seconds. It gets distracting, and persons will leave your video. So great it, and restrict your annotations to about several per video.
